Are you comfortable now with dotplots? Are you comfortable constructing families of proteins such as those shown in Fig. 3 (I mean doing it yourself)? Are you comfortable with the meaning and significance of Fig. 4? Any other questions on your mind about the article or related matters?
How far were you able to get in the tour (Part I and Part II)? Please realize that we can't spend a lot of time on Mendelian genetics (that was just the gift wrapping -- the primary concern is statistics and simulations), but is there anything in the description of the problem facing Mendel that you'd like to clear up? Do you understand why repeating Mendel's experiment a 1000 times might be helpful in assessing whether his actual results are close enough to a 3:1 ratio? How comfortable are you in using DEFINE-FUNCTION to add new functionality to BioBIKE? Do you understand how the simulation you made with the guidance of Part II is useful in assessing whether Mendel's actual results are close enough to a 3:1 ratio? Do you see, at least in a fuzzy sense, how the simulation is related to Chi-squared? Any other questions on your mind about the tour?
